In order to investigate the effect of antibiotic treatment on the bacterial communities of lung and gut, we performed an amplicon-based analysis of bronchoalveolar lavage fluid and feces from wild type LEW/Crl rats (Rattus norvegicus) after 7 days of intratracheal or per os treatment with PBS, neomycin or vancomycin.

In order to investigate the effect of antibiotics on the CNS, we performed a RNA-Seq analysis on spinal cord-derived microglia and total spinal cord from wild type LEW/Crl rats (Rattus norvegicus) after 7 days of intratracheal treatment with PBS, neomycin (NEO) or vancomycin (VANCO).

In order to investigate the effect of antibiotics on the expression profile of T cells, RNA-Seq analysis was performed on MBP-reactive T cells sorted from the lungs of LEW/Crl rats (Rattus norvegicus) intratracheally pre-treated for 7 days with PBS or NEO. Analyis was performed on day 0 and day 1 after intratacheal immunization with MBP.
